Pulled up these deck boards that are 4-5 years old. There is some mold or rot beginning to form on the bottoms, tops look fine. Would it be advisable to put Copper Green, Kilz paint or some other preservative on the bottoms before reinstalling?

If it is mould you need to kill it before coating or painting it with anything. Your local paint or hardware store should have a mould killer in a 4 litre jug or smaller spray bottles. I've use a product called Concrobium with good results. Mould needs 3 things to start and stay alive, Moisture at around 17%, air and food (The food is your lumber). Take any one of the three away and mould cant grow.
